BT is still alive: In the time travelling mission he installs some of his AI into Jack's helmet so he could communicate with him whilst time travelling. At the end of the credits there's a scene of Jack's helmet flashing, if you translate it from binary it says 'Jack?'. BT is still alive in Jack's helmet.
