For those wondering why the second mission got so out of hand at the end: Enemy spawns increase when main objectives are completed. And just a small tip for those using the Arc Thrower, be careful of your own and your squad mates positioning, as the arc goes through enemies and friends and not just in a straight line.

Nobody was messing with them. The game coded that way that after you complete your main objective you will get more and more enemies from bug breaches/dropships until your extract. That is why you should always try to complete secondary objectives first.
