Here's why the major reason why Mr.X and Nemesis are so different: their missions. Mr.X was supposed to get the G Virus samples and take out anyone who gets in the way if anyone does. You don't send in the biological equivalent of a missile to take care of that. Nemesis is supposed to take out the remaining members of the STARS team: the people who survived the Arklay Mansion. In other words, these people have already survived hell, better send in the BFG to make sure they die and stay dead.

For anyone asking about the differences between the Nemesis prototype and Mr X; Mr X is a standard Tyrant model, the coat he wears is a limiter to keep him relatively undercover, because they tend to go a little overboard and grow claws without it. Otherwise, he's fairly unintelligent, unable to speak, can only follow basic orders, can't use weaponry, and their "control chip" is a little bolt looking thing sticking out of their skull. Nemesis is also a Tyrant model, but with some alterations made, primarily being that the Nemesis had a parasite introduced to its system. I believe the limiter for that particular model was the metal "heart" exposed on the chest, but the parasite gave Nemesis much higher functionality, where he can do many things the standard Tyrant model could not. There are also many physical differences once they begin mutating, standard Tyrant models tend to grow claws and largely remain unchanged, but the parasite giving Nemesis the tentacles and stuff causes massive changes to its biological structure.

They sent multiple 'Mr.X's Tyrants' after Nemesis, to clean up any witnesses to Umbrella's involvement. Nemesis was specifically for the STARS crew. So Nemmy is the elite, while the army of Mr. X are the lesser grunts. "That's a GIANT USB stick!" Well, it is 1998. =P

Without that suit, they would mutate like our friend Birkin, like you mentioned. That's why in the RE2 remake, in the Leon elevator scene, you see Mr.X without his suit on because it burned off. You also notice that he has mutated, and has grown a big claw on one arm. That's an example. Heaven knows what Mr.X would have turned into given enough time to mutate.
